The enzyme catalyzes the phosphorylation of proteins having arginine residues preceding the phosphorylation site (P-site). Specifically, the catalytic subunit is comprised of two lobes: the small lobe contains an ATP binding domain; the large lobe accommodates the substrate binding site and the residues required for phosphotransfer. The ternary complex contains a 20-residue substrate peptide (res. 361-380), along with ADP. The peptide has a serine at the P-site that is directly hydrogen bonded through its hydroxyl group to Asp166 in the enzyme. The fact that Asp166 is in close proximity to the P-site and is conserved in all protein kinases, implicates this residue as a catalytic base. One can also observe the interaction of the potentially-phosphorylated serine with its own backbone amide, as well as the role of Lys168 (conserved in all Ser/Thr kinases) in anchoring the peptide to the enzyme. Lys72 and Asp184 appear critical for binding and neutralizing the ADP. The location of the glycine-rich loop (res. 50-55) with respect to the active site is highlighted. View2 is a close-up of the active site, similar to the perspective in Figure 2A of the manuscript. Kinemage 2 is a Calpha trace of the binary substrate complex of the catalytic subunit of cAMP-dependent protein kinase (res. 6-350), derived from x-ray crystallographic data resolved to 2.25 Angstroms. The binary complex contains only a 20-residue product peptide (res. 361-380), whose P-site serine is phosphorylated. Enzyme-peptide interactions include Lys168 ion-paired with the phosphate moiety, and a hydrogen bonding network which contains the backbone carbonyl of the P-2 residue in the peptide and Th r201 in the enzyme. This demonstrates the ability of Lys168 to anchor the peptide to the large lobe of the enzyme. The glycine-rich loop (res. 50-55) is highlighted for reference. View2 is a close-up of the active site, similar to the perspective in Figure 2B of the manuscript. Kinemage 3 is a Calpha overlay of the ternary and binary complexes; only residues 15-127 (comprising the small lobe) are presented for each structure. One can see that major structural deviation is limited to the glycine-rich loop. It may be reasonable to speculate that movement of this loop is necessary for ADP dissociation in the catalytic pathway.
