Window summary scores as single points.
xxxLgR.sgr.zThe trimmed mean of the window log2Ratios (aveT/ aveC) is assigned to the center base in the window.
xxxLgRQV.sgr.zipThe multiple test corrected -10Log10(p-value) derived from the trimmed mean window log2Ratio scores based on Richard Bourgons Symmetric P Test and John Storey Q-value correction. A score of 10 is equivalent to a p-value of 0.1, 20 0.01, 30 0.001 etc.
 
Window summary scores as window heat maps
Overlapping windows are stacked from lowest to highest score and the maximal score projected onto the region. These files should be viewed in IGB as heat maps or stair step graphs (After loading, select graph(s) and goto ->GraphAdjuster->Style->HeatMap). This is a more accurate way of representing windowed data.

Individual oligo scores, no windowing
xxxOligoLgR.sgr.zipBest representation of the underlying data, will show masked regions, missing probes, etc. For each oligo, the log2(aveT/aveC) is calculated and assigned to the starting base of the oligo. (log2(1)=0, log2(1.25)=0.322, log2(1.5)=5.85, log2(1.75)=0.807, log2(2)=1)
