RNA transcribed from equal volumes of stationary culture of E. coli cDNA clones representing each unique spot on the microarray.

Growth protocol |
13,962 nonredundant E. coli clones were grown individually to stationary phase and then equal volumes were combined. A plasmid prep was performed on 50ml of the combined samples. Inserts were then amplified via PCR for 10 cycles then 1µl of the PCR product was then used for an additional 25 cycles of PCR amplification.

Hybridization protocol |
oligoarray control targets and hybridization buffer (Agilent in Situ Hybridization Kit Plus) were added, and samples were applied to microarrays enclosed in Agilent SureHyb-enabled hybridization chambers. After hybridization, slides were washed sequentially with 6x SSC/0.005% Triton X-102 and 0.1x SSC/0.005 Triton X-102 before scanning. Slides were hybridized for 17 h 60 degrees c in a rotating oven, and washed.

Fluorescent array images were collected for both Cy3 and Cy5 with a GenePix 4000B fluorescent scanner and image intensity data were extracted and analyzed with GenePix Pro 5.1.0.0 analysis software.
