Yes, the two conditions are not in the same scanning run.

Will the two methods you mentioned (one with -glt and LC, the other with 3dcalc) result in the same output? Regardless of the complexity of the process, do you recommand one of them or are they the same?

In addition to the two methods you pointed out, do you see any problem if we concatnate different runs and then perform 3dDeconvolve to contrast condition A and B? If we do that with each subject's data, and then convert the A-B.orig subricks into A-B.tlrc files, can we just merge these files across subjects and draw conclusions based on that? Do you see any problem in this kind of process?
