The third step in generating a preliminary model is aligning and averaging the symmetric particles determined in the previous step. This step is performed as part of startcsym, startoct or starticos.
The particles located in the previous step are stored in cls000.img, cls001.img and sometime cls002.img. Each of these files contains all of the particles located that appear to have a specific symmetry. These particles are mutually aligned to each other, then averaged together by classalignall.
