I found that linking to an empty script file between the two that get merged prevented the bug. Obviously adding an extra http request is undesireable, so we use an empty data url.
The script files themselves could document.write this script element if the UA is Firefox < 3, or Gecko < 1.9 if the bug turns out to be part of gecko.
